In a gallery it was observed that the flat side of bubble wrap was put facing the artwork. Is this a typical method or a personal preference.

I would never put bubble wrap directly onto a painting, always use butchers paper as the first layer. Freaks me out thinking that the bubble wrap will mark or stick to the work.
In answer to your original question however, I have never seen bubble wrap used in any other way.
